Default "unable to locate bone file..." after exporting bone file
Using MS 1.8.5 and wes 0.16.

I've decided I wanted to mess around with my skeletons (make the torso shorter/legs longer)

I have exported the bone file to the same folder as the mesh.

I know I don't need the bone file for meshing, but I want to use it.

It works just fine with amtopnude (with it's associated bone file), but not ambottomnude (with the ambottomnude bone file)

Thank You.

Also, all amtopnude files are in one folder, all ambottomnude are in another.

And I'm keeping the overall height of the skeleton the same, just moving the joints in the torso.

And is it possible to export the altered skeleton (I can change the amtopnude skeleton, but it just snaps back later)

Not sure wat it is you want but the skeleton can not be edited in Milkshape.(atleast not that i know of)
You might pull this of with rigmaker or make a sliderfile instead.

there are tons of sliders available that can change the skeleton, look for them here on mts2.

Also made a few myself like a bodybuilder slider and some shoulder sliders.
